Die Geschichte spielt nach der Story von Final Fantasy V. 200 Jahre nachdem Batz und seine Freunde die zwei Welten vor ExDeaths Bedrohung gerettet haben, taucht eine neue Bedrohung auf und will die Crystals für sich erbeuten. Linaly, eine Nachkommin von Batz und ihr Freund und Beschützer Pretz reisen zum Tempel des Windes, um die Quelle dieser neuen Gefahr aufzuspüren.
