Filmen utspiller seg i en mulig fremtid hvor et forskningsteams jakt på en kur for Alzheimers fører til at en gruppe med aper utvikler en intelligens lik vår egen. Dette fører til full krig mellom aper og mennesker om den planeten som vi hittil har kalt for vår.

Cæsar og hans aper blir tvunget inn i en dødelig konflikt med en menneskehær ledet av en nådeløs oberst. Apene må tåle store tap og Cæsar blir tvunget til å lede apene på en mørk og mytisk jakt for å hevne sitt folk. Når Cæsar og obersten endelig møtes blir de kastet inn i en episk kamp som til slutt vil avgjøre skjebnen til deres respektive raser og planetens fremtid.

Ti år har gått siden hendelsene i Rise Of The Planet Of The Apes. De intelligente apene, ledet av Caesar, har grunnlagt en sivilisasjon i skogen utenfor San Francisco og lever i antakelsen at menneskeheten har dødd ut. Men plutselig blir apenes fredelige eksistens truet - de treffer på en gruppe mennesker som trenger seg inn på deres territorier. Ledet av Malcolm, forsøker gruppen inntrengerne å finne nye energiforsyninger for å kunne overleve i ruinene i San Francisco.
