Thomas og vennene hans er tilbake i ett nytt eventyr på Sodor, og denne gangen er det en langfilm! Thomas tøffer inn i et helt nytt, uoppdaget område, og dette blir hans største eventyr noensinne. Thomas oppdager en glemt by, nemlig Great Wateron, og kontrollsjefen bestemmer at byen som er gjenfunnet, skal restaureres. Stanley, det nye toget, kommer til Sodor for å hjelpe til. Ettersom Stanley er større og sterkere enn Thomas, føler Thomas seg truet – han vil jo gjerne fortsette å være det nyttigste toget på Sodor. Thomas gjør et pek mot Stanley, men det slår bare tilbake på ham selv: Thomas forsvinner og hele øya leter etter ham. Miner, flom og fjell stopper imidlertid ikke Thomas i å komme tilbake og restaurere Great Waterton i tide til den store Sodor-dagen!
